I remembered about the handbrake light after i posted. Need to drive my car more often
So if the Master warning light and the MIL light are both coming on it would seem to indicate that a fault is being detected, but it's just you are struggling to get the ECU to flash the codes. You say the O/D light is flashing, is it a continuous flash at a regular rate, or does it vary indicating a certain count? The O/D light is used to flash fault codes for the transmission, but IIRC you had to short out two different pins.

im definetely shorting out te1 and e1 .maybe the ecu isnt working correctly because the fuel pump ecu has been bypassed so it cant read that fault, im only guessing or maybe the main ecu is damaged in some way, where would i find it btw?

The main ECU is in the passenger footwell. Lift the carpet and you'll find it under a plastice cover.
If you're shorting TE1 & E1 under the bonnet and they don't seem to be working, try the other connector by the drivers right knee.

im now using the car, all warning lights have gone off.
one last question: knowing that my fuel pump ecu is bypassed do any of the 3 remaining wires in the connector need to be connected to anything , it says below to connect back into fuel pump ecu but if mine is broke will this create a fault? http://www.mkiv.com/techarticles/12v_mod/12v_mod.htm |

its been left unplugged but im not sure , looking at the fuel pump wiring diagram if the main ecu requires any feedback from it ?

I'm not sure if you're aware but the 12v mod described in that MKIV.com articel is nowadays considered not very safe.
Unfortunately it makes the fuel pump run continuously when the ignition is on, which is not a good idea if the car was involved in an accident. Unless you have any pressing need for the 12v fuel pump mod, i'd just remove it (put the wiring back to stock). However I don't believe this mod will be the source of your error codes.

its broke
the reason it was done is because the fuel pump ecu is broke theres a green capacitor in there which has popped , melted and deformed by the looks of it. you wouldnt by any chance know how much they are to buy?
